Sedona has many hotels and holiday cottages with pleasing scenery, but the price is also a bit high, like all other popular tourist sites. To just have a day tour to Sedona then go to Flagstaff for accommodation is not a bad idea. It will take you 1 hour less to drive to Grand Canyon from Flagstaff rather than Sedona and likely save you in hotel costs. There are lots of modern hotels of good standard with lots of parking, to choose from in Flagstaff.
